Abstract:

Eine Vielzahl biologischer Funktionen in der Zelle hängt von der Fähigkeit der Proteine ab, mit anderen Proteinen Komplexe auszubilden. Spezifität und Affinität solcher Protein-Protein-Komplexe sind eng mit der dreidimensionalen Struktur der Proteine verknüpft und werden sowohl durch elektrostatische und hydrophobe Wechselwirkungen als auch durch Wassermoleküle in der Komplexbinderegion beeinflusst. Zur Untersuchung der Komplexbildung dienen häufig Kristallstrukturdaten, in denen Wasserpositionen aufgrund der hohen Wassermobilität nur selten enthalten sind. In dieser Arbeit wurde ein theoretisches Verfahren entwickelt, das die Vorhersage möglicher Positionen von Wassermolekülen in der Binderegion von Protein-Protein-Komplexen ermöglicht, wenn keine Strukturinformationen über Wassermoleküle in den Kristallstrukturen vorliegen. Mit Hilfe des neu entwickelten Verfahrens konnte an einem Datensatz von Proteinkomplexen bekannter Kristallstruktur eine statistische Analyse dieser Wassermoleküle durchgeführt werden. Dabei wird deutlich, dass sich die Regionen der Proteinbindestelle, die mit Wassermolekülen in Kontakt stehen, in ihren strukturellen und physikochemischen Eigenschaften von solchen Regionen unterscheiden, die direkte Protein-Protein-Kontakte ausbilden. Die gewonnenen Informationen über Wassermoleküle der Binderegion wurden darüber hinaus erstmals erfolgreich in ein Modell integriert, das eine schnelle Berechnung der Bindungskonstanten von Protein-Protein-Komplexen durch eine Scoring-Funktion ermöglicht.

Inside a cell, a variety of biological functions depend on the ability of proteins to form complexes with other proteins. Specificity and affinity of protein-protein complexes are closely related to the three-dimensional structure of the proteins. In addition to electrostatic and hydrophobic interactions between the proteins, specificity and affinity are also influenced by water molecules inside the binding interface of the complex. The examination of protein complexes is often accomplished by the use of crystal structures, although the position of water molecules is sometimes missing in these structures due to the high mobility of the water molecules. In this work a theoretical approach is presented that allows the prediction of possible water positions in the interface of protein-protein complexes for crystal structures that lack data of water molecules. By means of this method a statistical analysis of the interfacial water molecules of a dataset of protein complexes with known crystal structures was carried out. It was demonstrated that regions of the binding site adjacent to interfacial water molecules differ from binding regions with direct protein-protein contacts in their structural and physicochemical properties. Furthermore, the information of interfacial water molecules in the binding site of protein complexes was successfully integrated in a model that allows the fast prediction of the binding constant of protein-protein complexes via a simple scoring-function.
